I had the same question and this is an area of active research but the thinking seems to be that the interal dynamics of the storm and some of the physics seems to suggest that the broader the cirucation and the windfield the pressure can be low but the winds not as strong with a smaller system. It's because the physics of the force balances is somewhat altered.

I'm trying to explain it without going to far into detail. In perfect conditions a massive system could become really intense Cat 4 or 5 but the atmospheric has to be textbook perfect to do so. This was not as some limiting factors attributed to her failed potential.
